This only happens when using Compiz.

I have 2 workspaces that I switch between. Initially I start Empathy in workspace 1, close it and switch to workspace 2. On clicking the Empathy icon in the Notification Area, the Empathy Contact List window appears in the Window List (as shown in the screenshot attached), and when I click on this window, I am switched to workspace 1 where the window is displayed.

You are probably using Compiz, in which case it seems to be the desired behaviour when presenting a window.

I am using Compiz, but I haven't had this happen for any other programs

The programs I'm using are VLC Media Player, Gnome-do, Deluge, Pidgin, and XChat. Each of these minimises to the Notification Area, and is brought back to the current workspace when clicked on.

I'm working on this.

The problem all other app has, is if the application is not minimized but are in another workspace, they don't move it to the current workspace with one click. You have to click twice.
