Several characters won't show up in the following document:

http://www.ctan.org/tex-archive/macros/xetex/latex/fontspec/fontspec.pdf

The missing characters are related to certain fonts, and they are throughout the document. I can correctly see it with Adobe Reader, Evince fails on Ubuntu. Don't now if this happens only to me, but looks like a bug.

Yes, there seems to be a problem with the fonts. It should be a poppler issue, could you please forward this bug to the freedesktop bugzilla? See http://live.gnome.org/Evince/PopplerBugs.
