the vertical icon spacing of the gnome desktop is a bloody mess. where other desktops (xfce4-desktop, kde) offer a fixed space for each item (horizontally and vertically fixed) in nautilus you can essentially never be sure that icons are placed on a grid whatsoever.
the only time when you can be sure that everything is on a grid is if you "clean up by name" - which is not a good option, as it destroys the natural grouping that was established before.
