If an "overwrite/delete dialog" appears, nautilus does no more accept clicks, so it seems that file operation confirm dialogs are modal. Also new opened windows are blocked.

Nautilus can't be blocked waiting for the user input, because maybe the user has to check some directory or file before answering to the question.
