Rhythmbox has this amazing feature where when launched it searches the whole database for missing files.

If it finds any missing files there is a "Missing" directory on the left side which shows you which files are missing and where those files used to be located..

Then to remove those files from my music database, all I have to do it click "clear" in that directory.

Reason to have it:

This saves tons of time when replacing old mp3 files with new flac files in Nautilus, then just launching the music player and having it check for the missing mp3s by itself and showing me what is missing and can be removed from the database.

I have the same problem if we move music form a folder to another one : i have duplicate song in the librairie. ( one is not working ) 

For this, the listen musis player is great, it can do :
Check the complet librairie ( remove the removed file )
Can check if removed file at startup.
It's detected change in file if it was been modified. ( when soft is running )
This one, it particulary useful if we update tag with other soft.
  It's also support moving file.
