Actually the Tools->Extensions menu is an extension in itself, shipped in epiphany-extensions. This is not ideal since every extension out there will be depending on another extension to work.

It should be part of Epiphany itself, so extensions not shipped by epiphany-extensions can easily be enabled without needing to require e-e.

Agreed, but it should be done in such a way that no Tools menu is visible when no extensions are installed, just like the current default.

The old style extensions have been removed from ephy. When we add extension support again we'll definitely make their management a core feature.
