I am copying a directory containing a 3gb file and a couple of other ones, however when copying the 3gb file, nautilus says that is copying one of the other files, see screenshot, the ls output in the terminal is from just before the screenshot was taken, it clearly shows that it is the .vmdk file that is being copied.

Maybe you could try out GnomeVFS HEAD, or the patch from bug 315336?

I have just tried 2.13.92 + the part of the patch from bug 315336 that was checked into CVS, and I still get the problem.
