"In Computer -> Desktop Preferences -> Keyboard shortcuts I changed "Switch to
workspace 1" to Ctrl-Alt-1. However, when I press Close, the new shortcut does
not have any effect, and the old shortcut (Super_L or "Windows key") still works.

If I reopen Keyboard shortcuts, the new settings are in there.

I am yet to try logging in again, but will update the bug when I do to note
whether the new settings take effect after a new login."

Looks like you're getting bit by bug 154005.  A 'killall -HUP metacity' should
work as a temporary workaround (temporary, because the next apt-get upgrade will
probably break things again).
