When logging out metacity sometimes whines about windows that will not have
their state stored. When 'Save current setup' isn't used, this warning seems
very unnecessary and plain annoying. Could we please have it removed when we're
not saving the session?

Uh, it doesn't show when you're not saving the session.  At least, I don't know how to make it show.  How do you reproduce this?

The two worst offenders seem to be Thunderbird and gnome-terminal started as root. The latter is started through console-helper, but via su should probably have the same effect.

I can also add that the problem only occurs when using Ctrl+Alt+Del, not when using 'Logout' from the menu.

Ctrl+Alt+Del to logout is a distro specific patch, so they probably have a bug.  Please report this to your distro.
